Beginning Perl for Bioinformatics (Classique Franc)

Departing from O' Reilly's earlier monograph < I> Developing Bioinformatic Computer Skills, Tisdall's text is organized aggressively along didactic lines. Nearly all of the 13 chapters begin with twin bullet lists of Perl programming tools and the bioinformatic methods that require them. Likewise, the chapters end with exercises. String concatenation is illustrated with gene splicing, and regular expressions are taught with gene transcription and motif searching.

Tisdall emphasizes sequence examples throughout, leading up to an introduction to a Perl interface for the N I H Gen Bank biological database and the widely used B L A S T sequence alignment tool. After a brief discussion of three-dimensional protein structure, he returns to sequence extraction and secondary structure prediction.

Tisdall's goal is to boost the beginning programmer into a domain of self-learning. He imparts essential etiquette for the success of programming newbies: use the wealth or resources available, from user documentation to Web site surveys to F A Qs to How-To's to news groups and finally to direct personal appeals for help from a senior colleague. A well-plugged-in bioinformatics Perl student will soon discover Bioperl, an open-source effort to bring research-grade bioinformatic tools to the Perl community. Bioperl is described briefly at the end of Tisdall's book and will reportedly be a forthcoming title of its own in the O' Reilly bioinformatics series.

Although he introduces bioinformatics as an academic discipline, Tisdall treats it as a trade throughout his book. He indicates that open questions and computational hard problems exist, but does not describe what they are or how they are being tackled. Ultimately, Tisdall presents bioinformatics as another arrow in a bench scientist's quiver, very much like H P L C, 2 D-P A G E, and the various spectroscopies.

As odd as a "bioinformatics-as-tool" book may be to its research proponents, the reduction of bioinformatics to trade status both deflates and vindicates the years of research, as Tisdall's work attests. < I>-Peter Leopold

Perl strives to be both a natural language like English and a structured language like C, but Johnson evidently does not see the value in writing a prescriptive book as the other " Elements of" authors have. Rather, he has written a review of basic Perl for the converted and initiated. But just as an inexperienced carver cannot learn good carving practice with neither a Swiss Army knife nor a chain saw, a neophyte coder cannot learn good programming with a tool that has been called the " Swiss army chain saw" of programming languages. Can anyone learn good programming style from Perl at all? Better we should learn style elsewhere and bring what we already know to the notoriously laissez-faire language.

Perl was developed by linguistic enthusiasts to model a natural language, viz. , an idiom consisting of a redundant vocabulary, syntax, and grammar with flexible rules, learnable by example or trial and error. Awk programmers can convert awk scripts to Perl with a utility, then learn Perl by fathoming the output. But where is the centrality of cold, inflexible logic in the design of supportable code? The essential tension in Perl for programming beginners lies between the natural language aspects of Perl (redundancy and flexibility) and the crucial need for discipline in writing programs.

Johnson draws his hoe into this fertile terrain but ends up plowing old ground. He adopts a didactic voice and follows a predictable pedagogical path from programming illiteracy through technical proficiency. He introduces task groups-processing text, lists, input/output, modules, debugging-and stops at introductions to modules and object-oriented code.

The book is studded with examples, exercises, tips, and tricks gleaned from years of "speaking Perl, " but it avoids being prescriptive, and his casual advice is sometimes disconcerting. He discusses white space in formatting code, but he breezes past error handling. He teaches recursion without warning that it is a support nightmare. Often he hides behind Perl's creed that "there is more than one way to do it" to avoid advocating what the newbies need: one better-than-average way to do it. Johnson cannot be both advocate of Perl and teacher of beginning programming, though he has tried: had his experiment been bolder, it would deserve wider attention within the Perl and computer science communities. < I>-Peter Leopold

Mastering Algorithms with Perl (Classique Us)

The best thing about < I> Mastering Algorithms in Perl is the scope at which it covers the universe of algorithms while refraining from getting bogged down in academic detail. Besides basic data structures-a lynchpin of books on algorithms-the authors provide dozens and dozens of algorithms for sorting, searching, and doing mathematical computations of all kinds. While they discuss " Big-O" notation and assume a general familiarity with math, they don't overwhelm the reader. ( You can even borrow the code without needing a math degree to understand it. ) The focus is on efficient, reusable Perl subroutines written and compiled by three Perl experts.

Standout chapters include extending Perl's already powerful string processing abilities, game programming, and cryptography. Generally, the authors achieve a good mix of more advanced (and less well-known) algorithms, along with the basics. Chances are you won't need to use all the dozen or so sorting algorithms presented here, but the authors include them all, just in case. As a reference and tutorial, readers can pick and choose what they need for real-world Perl development.

There hasn't been a book dedicated exclusively to Perl algorithms prior to the publication of this one. In all, < I> Mastering Algorithms in Perl fills a useful niche by compiling a powerful library of Perl algorithms that will be useful for anyone who works with this programming language, whether in business or academic computing. < I>-Richard Dragan
